Previous observations that adoptively transferred memory CD8 T cells persist poorly in MHC class II (MHCII)-deficient mice suggested that CD4 T cell help is required for their maintenance. Here, we demonstrate that chronic interferon-&amp;gamma; (IFN-&amp;gamma;) signaling, rather than CD4 T cell deficiency, is responsible for the attrition of memory CD8 T cells in MHCII-deficient environments. Neutralization of IFN-&amp;gamma; restores memory CD8 T cell numbers in MHCII-deficient mice, whereas repeated IFN-&amp;gamma; administration or transduction with a gain-of-function STAT1 mutant reduces their numbers in wild-type mice.&lt;/p&gt;&lt;p&gt;We further show that excessive IFN-&amp;gamma; is produced predominantly by endogenous colonic CD8 T cells and promotes colonic inflammation in MHCII-deficient mice. Moreover, the combined absence of CD4 T cells and MHCII&amp;ndash;LAG-3 interactions drives aberrant CD8 T cell activation and excessive IFN-&amp;gamma; production, primarily in the colon. These findings indicate that the loss of MHCII-dependent regulation leads to dysregulated CD8 T cell responses in the colon and secondary depletion of memory CD8 T cells, thereby revealing an unappreciated mechanism controlling CD8 T cell responses and memory CD8 T cell homeostasis.&lt;/p&gt;&lt;h2&gt;&lt;strong&gt;14-15: Control of regulatory T cell development and function by the transcription factor Foxp3&lt;/strong&gt;&lt;/h2&gt;&lt;p&gt;Speaker: Shohei Hori, Tokyo University, Japan&lt;/p&gt;&lt;p&gt;Host: Ryo Morimoto, Department of Molecular Biology, MIMS&lt;/p&gt;&lt;h2&gt;About the lecture:&lt;/h2&gt;&lt;p&gt;Regulatory T (Treg) cells are central guardians of immune tolerance and tissue homeostasis. This notion is firmly supported by the finding that defective Treg development and function, caused by mutations in the Foxp3 gene, lead to devastating autoimmune diseases in both mice and humans. However, the molecular mechanisms that establish the epigenetic, transcriptional, and functional identity of Treg cells remain incompletely understood. Although Foxp3 has long been regarded as the master transcription factor of Treg cells, earlier studies suggested that its role in shaping their heterogeneous epigenetic and transcriptional landscapes might be limited or indirect. Our recent findings challenge this view. Using complementary gain- and loss-of-function approaches, we demonstrate that Foxp3 plays a more fundamental and direct role than previously appreciated, integrating cell-intrinsic states and environmental contexts to drive epigenetic and transcriptional programs that define Treg cell identity and function. In the sub-Saharan Africa, Kenya included, human and animal health is threatened by the emergence and re-emergence of vector-borne diseases in the recent past with devastating consequences to the regional economies and human-wellbeing.&amp;nbsp; Several factors associated with the transmission ecology of these pathogens have greatly contributed to the increasing burden of these vector&amp;ndash;borne diseases particularly the expansion behavior of human and animal populations, habitat degradation, changing land-use patterns, climate change, international travel and trade, urbanization, poverty and cultural practices.&amp;nbsp; The challenges of managing emerging and re-emerging vector-borne infections in Kenya is further exacerbated by her geographical location, growing human population, porous borders and close livestock-wildlife-human interactions. Occurrence of invasive vector species in the country combined with adaptive behavioral patterns of the local vector populations threatens to circumvent efforts being employed against the emergence and re-emergence of vector-borne infections.&amp;nbsp;&amp;nbsp;&lt;/p&gt;&lt;p&gt;However, opportunities exist in deployment of One Health approach with primary focus on establishing active collaborations at the animal-human-ecosystem interface, for better prevention and control of emerging and re-emerging vector-borne diseases. Altered DNA methylation, an epigenetic modification that regulates gene expression, is well documented in Alzheimer&amp;rsquo;s disease, and other neurodegenerative diseases, as well as in ageing. Yet, investigations on the contributions of DNA methylation to dysregulation of specific brain cell types remain limited. In recent years, the Bettencourt lab has been investigating the role of DNA methylation on the dysregulation of oligodendrocyte and myelin-related genes across neurodegenerative diseases, and how these changes may impact gene expression. Our DNA methylomic studies cover a range of neurodegenerative diseases, including Alzheimer&amp;rsquo;s disease, frontotemporal dementias, Parkinson&amp;rsquo;s disease and multiples system atrophy. The bacterial families Lachnospiraceae and Oscillospiraceae in particular, are often reduced in disease states but are relatively poorly represented in culture collections. Cultured representatives are required to investigate the physiology and host interactions of gut microbes.&lt;/p&gt;&lt;p&gt;After establishing a culturomics platform combining a single basal culture medium with MALDI-TOF MS, we built-up a strain bank of more than a thousand gut isolates from healthy and inflammatory bowel disease cohorts. This strain library was used to validate various bioinformatic studies, such as a meta-analysis of associations between human genetic variation and gut microbial structural variation in different population cohorts.&lt;/p&gt;&lt;p&gt;First, strikingly, the presence rate of a structural variation segment in Faecalibacterium strains that harbours an N-acetylgalactosamine (GalNAc) utilization gene cluster is higher in individuals who secrete the type A oligosaccharide antigen terminating in GalNAc, a feature that is jointly determined by human ABO and FUT2 genotypes. In vitro experiments with Faecalibacterium strains demonstrated that GalNAc can be used as the sole carbohydrate source for F. prausnitzii strains that carry the GalNAc-metabolizing pathway. The GalNAc utilization genes are also associated with the host's cardiometabolic health, particularly in individuals with mucosal A-antigen.&lt;/p&gt;&lt;p&gt;Furthermore, structural variation in Anaerostipes hadrus genomes were detected that are linked to the BMI of the individuals. Further validation with strains showed it was related to variation a inositol degradation pathway and propionate production. Additional research on fiber utilization from chicory root showed an enrichment of beneficial bacteria such as the butyrate producing A. hadrus. While most hantaviruses do not infect or cause disease in humans, some can cause highly pathogenic respiratory and renal disease characterized by a so-called &amp;lsquo;cytokine storm&amp;rsquo; resulting in high mortality rates. The mechanisms underlying why some hantaviruses remain asymptomatic while others can cause severe disease are still unknown. Recently, the accumulation of defective viral genomes has been implicated in viral pathogenesis for other RNA viruses, including influenza A virus and respiratory syncytial virus.&lt;/p&gt;&lt;p&gt;In our lab, we are taking a systematic and comprehensive approach to compare and contrast the host response to a wide range of pathogenic and non-pathogenic Old World and New World hantaviruses in human and natural host species backgrounds using multi-OMICS methodologies. We can link the transcriptional host response to the full viral replication landscape of hantaviruses using a combination of short-read and long-read RNA sequencing methods and have identified several distinct defective viral genome populations that are correlated with the antiviral response. In order to understand the molecular details of viral replication and DVG production in the context of the host cell, we are investigating the replication environment and identifying protein interaction partners of the hantavirus polymerase. Our aim is to identify critical host factors for viral replication and host adaptation that can serve as potential antiviral drug targets.&lt;/p&gt;&lt;p&gt;Our data helps to shed new light on the intricate processes that govern virus-host interactions during hantavirus replication and might help explain the underlying mechanisms of disease. We hypothesized that a position under evolutionary constraint in the genome could be used to identify functional cancer mutations. In our previous work, we have successfully detected functionally active non-coding constraint mutations (NCCMs) in glioblastoma. The Zoonomia Consortium has since published single base (phyloP) constraint scores from whole genome alignments of 240 mammals. Based on a comparison to previous large-scale genome annotations, and data sets such as ClinVar we provide proof-of-concept that evolutionary constrained positions are enriched for variants behind human disease, e.g. medulloblastoma.&lt;/p&gt;&lt;p&gt;Next, we examined if NCCMs and their associated enriched genes exert functional effects across multiple tumor types. To investigate this, we annotated evolutionary constraint and mapped to somatic single‑nucleotide variants (SNVs) and indels across &amp;gt;2,500 tumors representing 19 tumor types in the ICGC‑PCAWG dataset. Beyond vision, light influences a wide range of physiological and behavioural processes through non-visual pathways via the eye, including sleep&amp;ndash;wake regulation, circadian rhythms, cognitive performance, mood, and metabolic function. However, many fundamental questions remain unanswered. We still do not know the optimal dose, timing, duration, or spectral composition of light exposure required to promote different health outcomes, nor do we fully understand the mechanisms linking acute and chronic light exposure to physical and mental health beyond circadian regulation.&lt;br /&gt;A major challenge is to account for the substantial inter-individual variability in responses to light. Genomes are pervasively transcribed into more non-coding RNAs (ncRNAs) than protein-coding RNAs. Moreover, new pharmacological opportunities are emerging to treat human diseases via modulation of ncRNA functions, either by targeting ncRNAs with small molecules or by using ncRNAs as drug vectors. But while we have a deep knowledge of protein structure, function, and dynamics and can accurately predict protein 3D structures from sequence using artificial intelligence, our mechanistic understanding of ncRNAs is still critically limited. My group contributes to fill this knowledge gap by applying RNA biochemistry, structural, cellular and molecular biology to the characterization of catalytic and regulatory bacterial and eukaryotic ncRNAs. In my talk, I will first show how we have elucidated the molecular mechanism of splicing through enzymatic, crystallographic and computational studies on a bacterial spliceosome ancestor, called the group II intron. I will then explain the implications of our group II intron work on understanding eukaryotic splicing and on developing gene-specific and RNA-directed drugs to treat cancer, congenital syndromes and infections. Finally, I will conclude by describing how our studies of splicing machineries enabled us to develop the experimental toolkit for pioneering the characterization of a newly-discovered class of regulatory ncRNAs, the so-called long non-coding RNAs. These latter molecules are key regulators of eukaryotic gene expression, and we have succeeded in dissecting the structure-functional complexity of prototypical lncRNAs through an interdisciplinary evolutionary, cellular, and structural approach, including by imaging them in 3D for the first time. The process involves chemical signaling, which will be a subject of my presentation.&lt;/p&gt;&lt;p&gt;A primary mechanism for this sensing and signalling involves the events of cell-wall recycling. The cell wall is degraded for recycling and then the cell wall is synthesized de novo for the repair function. The recycling events get initiated by the functions of a family of 11 lytic transglycosylases in &lt;em&gt;P. aeruginosa&lt;/em&gt;, which generate the signalling factors that influence transcriptional events in the cytoplasm.
